You can get a Mystic Water in the Weather Institute on Route 119. After driving off Team Magma/Aqua when they invade the building, a researcher will give you a Castform as a gift, and it will be holding Mystic Water.
It is also possible to farm Mystic Waters from wild Pokémon – both Goldeen and Seaking have a 5% chance of carrying it when you encounter them through fishing.
Location #1: Weather Institute (held by Castform gift)
You can find the Weather Institute in the northwestern corner of Route 119.
Before you can get Castform from a researcher there, you need to defeat Team Magma/Aqua inside during the main story.
Once you defeat the admin, they will leave the Weather Institute. Then one of the researchers (the one wearing a brown suit and bowler hat) will give you Castform as a thank you. It will be holding a Mystic Water.
Location #2: Held by Wild Goldeen & Seaking
Wild Goldeen and Seaking have a 5% chance each of carrying Mystic Water. You can only encounter these Pokémon through fishing.

With this method, the best way to get Mystic Water is by fishing for Seaking in the Safari Zone due to its 100% encounter rate.
Do note that you’ll need either the Mach Bike or the Acro Bike to access the fishing spots there.
